Boss encounters are where the game's equipment system becomes important. You can swap gear with Q and E mid-fight, and the F key fires off your weapon's special action. Explosive ranged weapons and the M203 are both worth knowing about — landing the finishing blow with one of them each unlocks a badge.

How do I use items I bought from the shop?
Press X twice to equip an item and press X twice again to unequip it. During a boss or enemy fight you can also switch between equipment using Q and E, and fire the current weapon's special action with F.
Is there anything to do after finishing the main beta test?
Yes — there is a secret final boss that goes beyond the standard completion, and defeating it earns a separate badge. Finishing the beta test itself and beating that hidden boss are both tracked as distinct achievements.
